I believe op is using the manual portable method that is suppose to go directly into the game's directory. That was the case for MO1. Any install of MO2 should be outside the game directory and in the shortest path possible I have seen them say exactly this regarding MO2 on their discord. My whole Mod Organizer folder is located in Documents in my C: drive I did this because a thread I saw on this site suggested not installing it anywhere near skyrim or program files , yet nxmhandler.
If you are currently using Mod Organizer 2. Immediately after you download this archive, open the folder where you saved the archive in Explorer, right click on the 7z file, click Properties to open the Properties dialog, click Unblock, and click OK to close the Properties dialog.
Finally extract everything right into your existing MO2 folder and let it overwrite everything. Now run Mod Organizer 2 run ModOrganizer.
